Any time I make a design with holes in it, the holes end up 2x the size when 3d printed. I can manually compensate by making my design holes half the size but seems like I am missing something.

You are probably using the diameter when designing, but the app is using radius.
I just checked, the draw tool is radius. Is there a setting to change this?
Not at this time. It’s supposedly on the roadmap.
