I’m working on a shelf - it’s going to be made in wood. I cant for the life of me figure out the best (aka fastest) way of aligning all the boxes vertically and horisontally in batches. I can do it one at a time with some spacers to align to - but the result I get is that the box just gets mounted on another box.

I suggest starting over and use the Pattern tool to align them as you make them. It is pretty easy to do a 2 (or 3!) dimension array of the body you are replicating. You can do a pattern for each size box.
