I am trying to align the cylinder below with the opening in the middle/top surface of this model and size it (vertically) to match the thickness of the surface at point so that the surface will continue and fill the hole with equal thickness. Note that the surface has a contour so I had no luck with face offset since it continued to contour. I need the area to be flat and the object to maintain the same thickness where the opening exists. I did figure out how to align to the bottom of the surface, but could not figure out how to snap the thickness of the cylinder to exactly match the opening. Hope this makes sense.

Is this what you are trying to do?
You can align with edges as well as faces.
I appears that you raised the cylinder to the right level, but I need to expand the diameter of the cylinder so that it closes the hole–and also reduce the thickness of the cylinder so that it matches the thickness of the top surface.
Granted there may be an easier way to do this without creating the cylinder, but this was the only way I could think of it as a rank amateur.

You just want to fill the center section?
You can close the hole using Revolve.
